The SDe and the HDe use different cards. So this would be not only a software upgrade but also require the replacement of your Aja card.

Yes, also a different board. The HD Suite board (comparable to a Kona 3 board) has no analog inputs, for example, which the HDe (Kona LHe board) has. Have a look at the Media 100 system comparison overview to see the hardware differences.
