    I don’t normally use SAVE for WEB, but would like to cut up a series of animation files with alpha using the slice tool. None of the output options seem to support formats with alpha channels. I know this could be done with guides, but since I will be working with a sequence, I was hoping to take advantage of the naming that slices would provide.

    PNG and gif do allow transparency to be checked as an option. You can try PNG-24 with transparency.

    I usually drop .psd files into AE or Premiere and get transparency, but sounds like you may be on avid or some system which utilizes the alpha channel, rather than layer masks.
