I have a character that I bend using the puppet tool. On another layer I have the character’s eyelids which flip open and closed. When the character is moved with the puppet tool I can’t track the position of the eyes to keep the eyelids in place.

    Any solutions to this?

I think the proper way would be to precompose both layers and tell AE not to bend the eyes

You’ll either need to hand animate the eyes, or pre-compose the puppet layer (Shift-Cmd-C on Mac, Shift-Ctrl-C on PC) and select “Leave all attributes.” Then place your eyes correctly inside that pre-comp.
