    I am trying to do some simple animations in Premiere CS6, but when I apply an effect, say the Slide Transition, the black on either side of the photos on the screen is showing up as a “border color” (some of these photos are oriented vertically, or are square, and thus are not cropped to fill the whole screen)

    Is there a setting where I can be rid of this “border” and have an alpha channel so the photos appear to be on a black surface, sliding on and off?

    You need to slide the photo’s manually, this will let you keep the transparant background, which shows up as black.

    So can I make my own preset for that?

    Yes you can.
    I have several presets just for sliding in or out position.

    I am also having trouble figuring out how to apply the transition I like, for the duration I want, across multiple edits. I was assuming I could drag it from the Effect Editor whereever I wanted it, as you can in Final Cut

    Forget FCP, you are now editing with PPro, different way of thinking.
    You do not add a transition, you keyframe the position of the still in the Effect Controls.
    Then make that into a preset.
