Make sure that the footage in AE gets interpreted correctly to make things easier. Right-Click the file in the Project window and use the “Interpret Footage” command to set it to widescreen.

When importing 16:9 clips rendered from AE into Media 100 make sure that in the Import window under Aspect Ratio “Use 16::9 aspect ratio” is selected. If you already have imported the file, simply reimport it again with the 16:9 setting; it should come in immediately with the correct aspect ratio. In V10 and later you can change the aspect ratio for clips in the application, but I think this was not the case in V8. So reimport and you should be okay.
