Is there a way to do this? I have changed all my clips buy using apply custom name scene/shot/take but only new clips added will use it, is there a way to force the already added clips to update to the new custom name?

Not really- that is done in the Event itself not on clips already in the timeline.

One of those things I miss from Avid, Relink to Selected….

Depending on how many clips you have already in the timeline you can do it pretty fast with a few keyboard commands:

C will select the current clip
Shift-F will select the range of the clip in the browser
Shift-R will replace the clip in the timeline with the renamed clip
Cmd-2 will set the focus back to the timeline
Down Arrow will go the next clip
    repeat

You will have to redo any J and L cuts, as well as any effects/audio you have done.

If there are many clips you want to replace you can use Automator to create a macro
