folders in the timeline
Does AE have anything similar to flash where I can organize layers in folders in the timeline? Or is there any other way AE helps me to keep layers organized in the timeline?

right now, only as nested compositions (created via pre-composing). That does sound like a nice feature, and maybe one worth emailing adobe about adding into future releases.

I like to use the color labels to help keep things a little in order. Also shy layers can help to reduce the clutter when working. As Aharon said, nested comps can help, but sometimes it is not practical. Having folders would be very cool.
