I am wondering if there is a way to capture all audio track but mute tracks 3 and 4 when previewing the capture. I’m am capturing an HD digi and track 3 and 4 are Dolby 5.1 which sounds like really loud fuzz to me but is very useful for the sound engineer. Is this possible?

Monitor the audio DIRECTLY from the DECK’s audio output during capture.

That’s not actually an option, the deck reside in the machine room on a different floor…

Is there not another option, I fin d it strage that this is a feature available on avid and not Final Cut…

How are you capturing the audio? Are you using a mixer or is it embedded in SDI? If SDI, in the capture > clip settings tab you can turn off tks 3 & 4 to preview and then turn them on to capture. If through a mixer, just mute channels 3 & 4 on the mixer.
