As Steve implied Adobe has fully integrated H.264 into Flash, so hardware encoders that get you that can speed things up. Microsoft Silverlight has also adopted H.264. Look at their sites to get specifics on the exact specs accepted.

Episode Pro is a fine encoder, but it costs. You already have Compressor. If you make an H.264 at the size and data rate you need with Compressor and then change the extension from .mov to .flv you’re done. Compressor can use all 8 cores of a Mac Pro and is very quick.
