    I’m working on a music vid where almost every shot will have compositing work. Is there a way that after I’m done editing I can export the whole sequence as a series of short .movs of each clip I’ve made in the edit, so that I can take the shots that need work into after effects and have them be of the right length and ready to work on and put back into the timeline?

    As Tom notes, the Automatic Duck Pro Importer for After Effects. It does exactly what you want AND it retains all the handles on your shots so if you need to extend a shot for an effect you can do that right in AE.

    Well worth the money.
