    As far as I know, AE can’t natively edit flv files. You can resize the clips or crop them. So use a batch encoding of all your stuff into quicktime png using adobe media encoder or another batch program, then determine if you can simply precompose your footage into a smaller composition for cropping or resizing if the background location needed never moves. Then simply render out the smaller comp.

    or if it doesn’t matter what gets cropped, crop it in adobe media encoder under export settings and be done 10x faster.

    Yes, After Effects can import and export FLV files. (See “Supported import formats”.)
