Dropped frames on playback after rebuilt machine

Mac Pro
Dual Core Intel Xeon
2.66 GHZ
4GB RAM
OS 10.6.7
FCP 7.0.3
QT 10.0 (also tried QT 7.7)The problem:
Our IT department rebuilt one of our machines recently and when we got it back, FCP starts dropping frames after a couple of seconds. It’s more than just a few frames too, it will hold completely for a few seconds before it jumps to where it ought to be after the lag (i.e. it’s skipping large chunks). We opened one of the clips in Quicktime and still had problems. We’ve tried hooking that drive up to two other computers and haven’t had any problems. Initially, the drive was hooked up over FW400, we switched to FW800 and it got a little further before it started dropping frames. Moving the file to the internal hard drive also improved performance but it still dropped frames. Prior to the rebuild, this machine could edit over FW400 without these issues. We shoot and edit DVCPROHD unwrapped to QT format.Anybody run into anything similar? Any suggestions other than another rebuild?
