I generally have great things to say about Compressor. Except this. You send it a bunch of tasks, and leave, thinking it will do them all, only to come back 16 hrs later and find out it only did the first one after which for some asinine reason it has put a dialogue box up in final cut warning you that files have gone offline, presumably because of the render/export process. This halts the process for no reason.

Is there any way to stop it from doing this so you can not have to babysit it between each file?

Sounds like you are exporting from FCP. Try this. I prefer this one myself: Export a FCP Quicktime File out of FCP (the first export option). Make the movies self-contained. You can even batch export the sequences if you have many. Once they are exported, create a batch list in compressor of the files to compress and what settings, etc. Set it and forget it.
