I can’t figure out what these are and how they got there. My guess is the following:

I have clips that I put in a sequence. There is a small colored bar along the bottom of the clips. Some are Red, some are purple etc. I was able to figure this out: Some of the colored bars are on DPX stacks that were scanned with handles. The in and out points of the stack represent the portion of the clip that has the bar. I reinstalled Final Cut Studio and don’t know how to reactivate this in the sequence settings.

    Thanks!

It sounds like you have the dupe detection turned on. You turn this off someplace in your sequence settings.

Maybe my brain is fried then. How is this dupe detection if it happened in a new project??

Check the timeline settings in your preferences. That would set up the default timeline settings for any new sequence you make.
