Alpha Type: Black
is there any way to have FCP default to Black for Alpha. 99% of every thing I compostie in Shake or get from the 3D guys has a premultiplied matte.

Unfortunately not. Even LT and Motion Studio’s integrated applications need to have their alpha types changed.
