Ok if I have roughly 10,000 circles, all of the same color, and I want to make them semitransparent (i.e. set each to have an alpha value of 0.5 or something like that), is there a way to do that in illustrator?

Maybe just selecting all of the objects and setting the Opacity to 50% in the Transparency palette (Window / Transparency) would do the trick.
