Unfortunately, my 5D Miii is at firmware 1.2.3. I’m waiting and hoping ML releases a Raw solution with this version of the Canon’s firmware.

Are you plugged into a USB hub? Is the hub powered? (Cheap hubs tend to be underpowered and run into trouble with multiple devices plugged in). Did you try plugging into a native port on the computer to rule out a bad dongle?

Actually, Compressor does.
You have to change the “Stream Usage” to Blu-Ray in the pop up under Encoder. I use it all the time to make Blu-Ray compliant MPEGs I then Author in Encore.

Try the free 5DtoRGB from the app store. If you want to batch the footage, there is a paid version called 5DtoRGB Batch. I’m a user of the software, that’s my only affiliation with it.
I’ve found it does the best conversion to ProRes– all flavors.
Why do you want to go back to the original h.264 versions? Once in ProRes, you are working in 10bit. It won’t make you footage look better as 10bit, but any post processing you do such as FX, color correction, titling will benefit from being processed in 10bit.

You would need to use a slate as a sync point for post syncing the footage as it is recorded double system. You could do it manually which is very easy or use Plural Eyes.
I use a real slate (Clapper) and also use one I have for my iPad.
