As you seem to have already suspected, you must add interactivity in an application like Flash Professional. After Effects CS4 does have the ability to export a composition to XFL (which is essentially an XML representation of a Flash FLA project) so that adding the interactivity to a specific layer is easy in Flash Professional.

It sounds like you have some motion tracking and rotoscoping to do, unless you can use the colors of the flowers alone to isolate them from the rest of the scene. If the flowers are a unique color, you can get away with just the Leave Color effect.

What version of After Effects? If you’re using After Effects CS4, have you updated to After Effects CS4 (9.0.2)?

As far as “copying” settings from the custom views to the active camera, no.
