My first guess is that you’re seeing the size reported in different units. A megabyte isn’t actually one million bytes; it’s 2^20 bytes, which is about 5% larger. Some computer systems report size in millions of bytes, some in thousands of kilobytes, and some in megabytes… all of which give slightly different numbers.

You’re trying to use an application (After Effects CS3) on an operating system (Windows 7) that didn’t exist when the application was created, tested, and released. That is typically a scenario in which problems will arise.

SWF files are imported with an alpha channel. Audio is not retained. Interactive content and scripted animation are not retained. Animation defined by keyframes in the main, top-level movie is retained.
