Right-click in the Capture Window to bring up the Capture Setting dialog. Click the ‘Setting” button and make sure the appropriate switches are set.

Looks like you’ll have to do it manually then, although it might not be as bad as you think. Well, it’s going to be bad, just from the sheer number of videos you have to do it to.
Here’s what I would do…
Import your ‘sponsor’ clips and ‘watermark’ graphic, along with your clips.
Create a completed Sequence with one of your clips and it’s ‘sponsor’ and ‘watermark’.
Duplicate that sequence.
Delete the clip from the sequence, leaving the ‘sponsor’ clips and watermark. This makes a template sequence.
Duplicate the template sequence, a lot. Not sure how many Sequences PPro can hold, but you may be able to find out!
Insert a new video clip in between each template copy’s sponsor clips, and drag the watermark to size.
This way you’re only performing a couple of mouse click-drags per sequence. Not automatic, but still not that bad, considering.
Then batch transcode the sequences in Adobe Media Encoder.
Oh…save often.

OK…sorry, was going by your signature. If you aren’t able to play your XDCAM clips in Windows, try installing this free player which should take care of it. You can also upgrade to the latest version of Windows Media Player, but I’m partial to the VLC player.

Normally our programs are less than 15 minutes, but I’ve placed 1+ hour timelines up there. Not a speedy process on a DSL connection, but overnight it works out fine. Depends on your machine and bandwidth. Encoding to FLV, the file format CS Review uses, is pretty fast comparatively.
If my project had natural or inherent breaks in it, I’d definitely break it up to load it to CS Review. Still…encoding and uploading a 1 hour long sequence would be shorter than four 15 minute sequences. It’s the same amount of data, but you have to initiate the encode/upload process 4 times, and be at your computer as soon as each is finished, whereas with a 1 hour sequence you just click and walk away.

Your ‘Track Output’ for Video 2 in the timeline is toggled off. It’ll be the small box to the left of the ‘Video 2’ label that on Video 1 looks like an eyeball. On Video 2 it will be an empty box because you’ve toggled it off, making that track invisible. Try clicking that empty box to make the eyeball icon appear, and I bet everything will be OK.
The normal background in the Source Monitor is black, so anything with an alpha channel will show black through that channel.

Works perfectly here.
Right-click on the graphic in the Project Panel. Select Modify, then Interpret Footage. Make sure that ‘Ignore Alpha Channel’ isn’t checked.
