I too have had this problem occur on two different machines and had to reset the Video Playback setting in the Capture Preset. Also have issues with Final Cut intermittently losing Final Cut Preferences.

Make sure your Motion project in the Final Cut Timeline has the Alpha Type set to Black. This should restore the brightness of the glow. I have added the Alpha types to the Timeline Button Bar so if I’m not sure which type to use you can cycle through the buttons to find which looks best.

1. Choose the Object or layer in which the keyframes are recorded.
2. Disable the Animation for the Parameters that you want to copy. Located on drop down when clicking on the keyframe indicator.
3. Drop the Custom Behavior on the Object or Layer.
4. On the Custom Behavior, Add the Parameters that you wish to copy. (If you use Scale set the value to 0. Default is 100)
5. Now Enable the Animation for each Parameter on the Custom Behavior.
6. Move the Custom Behavior to the destination Object. If you wish to leave the Custom Behavior on the original object. Enable Animation on the parameters of the original Object and reset parameters to defaults from .Its even easier if you just keyframe to the custom behavior in the first place.

Leave the Downstream Keyer Off and set the Digital Out SDI Output 1 is set to Video+Key on the Kona Control Panel. Set the Sequence Setting of Final Cut to Animation Codec and the Video Playback to Kona 3 RGBA. The Fill will be Realtime on SDI Out 1 and the Alpha on SDI Out 2. The Sequence must be playing for the Alpha to update.
Hope this is what your looking for I never used the Cinewave.

Final Cut and the Kona 3 do provide Realtime Animation Codec Playback.
On the Kona Control Panel Change the Output Mode to Key/Fill.
Then in Final Cut a new sequence preset needs to be created (I duplicated the AJA Kona 3-1080i 29.97 Uncompressed 8-Bit)
Edit the sequence preset changing the Compressor to Animation. Then change the name and hit OK. (I named mine AJA Kona 3-1080i 29.97 Animation)
The Final step is to create an Easy Setup. On the Summary tab choose the New Sequence Preset you just created.
Then change the video playback to AJA Kona 3 – RGBA for the frame rate you have choosen (My setting is AJA Kona 3 – 1080i 29.97 RGBA).
Next hit Create Easy Setup and name the Easy setup and hit Create.
Now choose the new Easy Setup, create new sequence and drop the Animation Clip into the sequence.Kona 3 now outputs Video out of output 1 and Key out of output 2.
The Downstream Keyer on the Kona 3 will allow you to key over a live video input. Great for compositing especially with Motion.

Try opening the System Settings in FCP and changing the External Editor for Video files to Motion. Then send to Motion should open correctly.

Try using the SCRUB filter located in the TIME section of the filter drop-down. Drop SCRUB onto the video clip. Move the playhead to the location where the freeze is to occur. Hit the I key to mark an In Point of the SCRUB. If your timeline is not set to display frames, click the stopwatch in the bottom left of the main window to change from time to frame display. Make note of the current frame number. Now display the dashboard if it is not currently displayed. Change the OFFSET FROM drop-down window to FIRST FRAME and change the OFFSET to the current frame #. Now the video should play and then freeze at the frame where the scrub filter kicks in. The Video will stay frozen until the scrub out point.
