Looks like Prores is the way to go for me.

Is there any reason why I shouldn’t use pro-res?
Does anyone have any advice about the pros and cons of the various prores formats?

thanks for the answer. Ok to follow up on that, I notice that while it is rendering, that after effects is only using between 50-70% of the CPU, not 100% – this is despite there being nothing else running on the computer. Is there any reason for this that I can fix to get it to use more?

I have also found that generally when rendering stuff out on this computer that dual-processing actually creates longer render times than with it on – any suggestions on how to set after effects multi-cpu preferences to take advantage of the dual-cpu’s?

I will try them both later today.

I figured out (while lying in bed thinking about the problem) that it had something to do with the way the sin values are being created, but there is no way that I would have been able to find a solution like what you both suggested.
I am surprised that after effects doesn’t have a more elegant way to create modulation like this. Coming from a music synthesis background this kind of thing is incredibly easy to build in a modular synthesis environment.
