That happened to me with Extreme HD too. My advice is to not use Media Express. And I starting to think in avoiding blackmagic completelly.

Movica allows to split flv files without recompressing:

Movica is a bit slow injecting keyframes (needed for editing). Use FLVMDI instead, first and then use Movica to split the file.
