First thing is to download the software codec and install it, and get rid of the Transcoder.
Then, are your Media 100 files 720*486 or 640*480? If they are 640 you need to convert them (e.g. through AE) to a 720 resolution, depending on where you want to go. If they are 720*486, make sure your timeline and hardware settings are also 720*486 in FCP, not 720*480. Or download the beta version of Media 100 sw for free and use your files there without problems regardingless of which resolution you did use. -

Are you using V8.2.2? This sounds like a bug with V8.1 and OSX 10.3, where exporting audio crashed the application.
For a quick workaround, download Media 100 sw, make a copy of your timeline(program) and export from there. This should work without a problem. -
Set your mark in and out for the range you want to copy, press ALT (Option) and select “Select in Range” from the “Program” Menu. All clips on all tracks that are completely in this range will be selected. Now copy&paste as needed.

Most of the time I like it, since you can continue editing from the out-point. To avoid the CTI jumping to the end you need to turn on Caps Lock.

What was OS9 again? No, there is no Software codec for OS9, only the transcoder that allows to read Media 100 i files without Alpha channel. No way of writing them under OS9 without hardware.
