Then I used another program Rad Tools and took the rendered file and converted it to an AVI. Then I took another program called AVS4U and converted it to an SWF file.

This is why it doesn’t work. You must go from the 32-bit uncompressed MOV directly into a flash rendering program that supports alpha channel.
