Can you describe how the mask opacity is working in more detail? It should work for this.
You can specify the duration of the brush strokes, so each stroke has an in point and an out point. If the subject is moving a lot then you’d probably need to use single frame strokes. In that case it might be better to try option 2 maybe with the rotobrush.

You have a few options for this sort of thing.
1) Keyframe your mask opacity.
2) Roto your subjects, place them in front of the orb layer and selectively mask or keyframe opacity.
3) Use the erase functionality of the brush tool.
The best solution will depend largely on the footage in question (e.g. how many times is the orb obscured vs. not).

Try going to your view options (I think the shortcut is ctrl-alt-u) and make sure that your camera is always displayed.

You could create a matte for the changing elements in the shot by using the Time Difference effect, or by duplicating the sequence, offsetting it by a frame and setting the blend mode to Difference.
You can eliminate some of the noise by blurring the source some and then use levels to focus in on the values you want.
Alternatively, there’s a fun technique for creating a clean plate from a series of locked down images in Photoshop:

If you use the median mode it should eliminate objects that move in the image. You could then theoretically use this (relatively) clean plate in the difference blend mode above your sequence to pull out moving subjects.

A generally easier method for creating these sorts of relationships is the linear() function, which takes a variable, it’s lower and upper bounds, and the values you want the function to return when the variable trashed those bounds. So, for example:
x = effect("Slider Control")("Slider");
linear(x, 0, 100, 100, 50);When x is 0 this will return 100, when x is 100 it’ll return 50.

Since you’re using the Camera Animation preset I assume you have no geometry or lights animating, only the camera, correct?
In that case the only other thing I can think of would be to make sure you’re not Auto Loading any cache files in the GI settings.

There is a RSMB effect that takes motion vectors. Use that and supply arbitrary vectors.
I think Twixtor, if you have it, allows you to produce motion vectors from footage. You could produce vectors that way and then modify them or combine them with motion vectors from some other footage.

These are usually done as practical effects. The audio is played back in slow motion on set and the talent lip syncs at that slower rate. Then the footage is sped up in post to return the lip sync to normal speed while everything else moves faster.

If you have to do this practically I might try a blue screen instead of a green screen.
I’d expect most fire to be a blend of red and green values with very little blue. If you can find a substance that will burn very red then that might help the green screen.
In addition blue is darker than green which may help you out if you need to use an extra luma key on the fire in addition to the chroma key.
Finally, if you can do some simple tests yourself that should help you figure out any problems with the process.
