    Test in the other two. That would confirm that the issue is QT 10.3 and not the file.

    Have you tested in both Quicktime 7.6.6 and Quicktime 10.3?
    Have you tested the file in VLC 2.1.4?

    Chose Normal.
    Universal includes AAC and AC3 (ffmpeg) and I’d rather avoid the latter to keep things simple.

    Handbrake version 0.9.9 (make sure you’re using this current version).
    Toggle Presets on the right. Select Regular and then Normal. Then Encode (change nothing).

    BTW Audio default would be AAC (CoreAudio) Stereo Auto (which is sample rate) 160 (which is bit rate).

    Quicktime may not like H.264 .mp4 with PCM audio. Many people make that mistake.
    Please use a preset (list which one) without any changes.

    To trouble shoot you must start with “known good” control which are Hankbrake presets unaltered.

    Perhaps test using a Handbrake preset unaltered as a first test.
    You don’t show the audio codec. Perhaps it’s a non standard combination like PCM audio.

    Compressor 4.1.1 supports H.264 .mp4 using Apple’s codec. If you have the deprecated MyCometG3 x264 Quicktime Component it creates x264 .mov.

    There’s no way I know of to do x264 .mp4 in Compressor, only .mov.
    It does do H.264 .mp4 using Apple’s own codec.

    MyCometG3 stopped development in 2011 as Apple is leaving Quicktime Components behind as part of the move to AVFoundation (CoreMedia).

    I think one of the logistical challenges in FCPX is that Audio as a Component vs Connected Clip vs Secondary Storyline, each involve different techniques to achieve a specific function, in this case inserting room time.

    The problem is, if you could “overwrite” to an Audio Component, that might be creating another level of complexity as it’s not longer the audio as recorded as a component of the source file.

    In some sense this makes Audio in FCPX very much “modal.” I think the quandary comes in, for the editor, is that changing a component to another “mode” (connected clip or secondary story line) each comes with the loss of some of the advantages of being an Audio Component. One example would be components can’t lose sync whereas detached clips can.

    If you’re looking at why one has a reluctance to change the “mode” of the component then that could be the kernel of a feature request.

    Thinking like “tracks” isn’t going to move Apple towards a solution.

    A feature request allowing “overwrite” in both audio components and connected clips might make more sense.

    You MUST confirm that it deleted the preferences. I personally don’t trust anything automated. I use EasyFind and manually delete preferences, personally.

    Did you modify the encoder setting?

    Again if it’s custom, if it’s user, you can delete the app and stored settings, preferences and the issue would be gone. It’s simply how the OS and Apps work.
