It sounds like MPEGStreamclip is not processing the color correctly converting the video to ProRes. I’m with Shane, don’t use this converter for 5D footage. Free software isn’t free if wastes your time. Time is money.

For the best performance don’t have two open at the same time. Keep compressor running by itself. I’ve not seen much of a speed improvement with Compressor 4.

Check your sequence settings in FCP. Everything should be top field dominant. Check the format of the video in FCP. It should be top field dominant as well. The AJA may bee set to the wrong type of video. Create a test clip in Motion or in FCP which has some movement and drop that into your sequence. See if it plays back correctly. There could also be frame drops in the capture from the tap.

Avoid encoding H.264 with Toast. I have used Compressor which is very good, but it takes a really long time. I haven’t tried using a hardware encoder, such as the Matrox Max products, but I’ve heard good things about those. The bulk of your time will be spent encoding the H.264, so make that as quick as possible.

There are several good books out there for keying. I recommend the Green Screen Handbook by Jeff Foster or Steve Wright’s books. The most important thing about green screens to know is that your green screen should be perfectly flat and evenly lit. Sure, there’s people that will tell you that there software fixes these problems. However, if you ask an expert, they will tell you the exact same thing. Even lighting and a flat background.

Check to see if you have a damaged disk. Copy the BDMV folder to your hard drive. If it stalls, your disk is damaged.

I have seen plenty of artifacts with both ProRes 4:2:2 and 4:4:4:4. I’ve seen some blocky squares in the keying that don’t exist in the actual footage. For the very best results, use an image sequence of 16 bit TIFF files or something uncompressed 4:4:4:4.
