Are you running Leopard? I’ve had problems with Color (and some other programs) opening in a different Space when I send media and sometimes when I open the program from the dock as well.

I’ll see the icon bounce and I’ll wait, but nothing pops up and the screen doesn’t slide to the right space. Then I shuffle through the spaces or click on the icon in the dock and lo and behold, color was sitting there wide open in another Space . . . Worst part is, this still happens when I set color to All Spaces.
