There’s all sorts of things that could have gone wrong. Fields mismatch, framerate mismatch.

It’s old, but most of it still stands.
For de-interlacing your best bet is still FieldsKit. Magic Bullet does a great job, too – but renders slower.

They’re called lensflares and you can either shoot them and composite them into the footage or create them digitally – in which case Knoll Light Factory is the industry standard.

Pat’s solution works well, untill you enable motionblur for the layer. Then you’ll see strange motionblur artefacts happening around the frames where you quickly animate the mask off-screen.
The alternative is to animate the mask opacity. Setting the mask opacity to 0 basically turns it off.

It seems like the ‘strobe’ expression is incomplete in the post, or am I missing something?
I just returns a value of 0.

If the tracking markers are white (poor choice by the way), you may be able to pull a luma key to remove most of them.
If not… you’ll probably end up doing a manual garbage matte and painting out the ones that intersect the foreground.
And for the next time: if possible try using markers that are close enough to the screen color to key them out, yet different enough to track. A brighter shade of green, slightly more towards yellow would usually do the trick.
I’ve also used blue markers on greenscreen to remove them with a second keying pass… with varying success.

Do you have the latest version of Quicktime installed?
What codec was used to encode the .mov file?
Not all codecs that are available for OSX are available on Windows. Apple’s DVCProHD codec for instance isn’t available on Windows.
