Before you waste more time, to get the job done why don’t you export to a frame sequence and then marry that to audio in a new timeline? If you hit a corrupt frame, you can just cancel the render and start where you left off?
I know, beyond troubleshooting, you’ll just want to be done with it, so I think that will be the trick.

No, I don’t think Audition CS5.5 has VSTi/MIDI support, I know CS6 doesn’t for sure. It’s mostly a side effect of updating the code base to support Mac, as Audition was predominately a Windows program. They also use to have ReWire support but that’s been dropped in the interim as well.

I don’t trust file size verification for very large files. While MD5 and CRC32 hashes take more time, you’re also saving time in general because Shotput Pro writes to multiple drives at once.
In terms of MD5 vs CRC32, MD5 is more of an industry standard. CRC32 is quicker but it also suffers from more collisions, aka you can change a file a certain way and still produce the same checksum as the original; with MD5, this issue is greatly reduced.
Byte level verification is overkill, and should be avoided unless you’re troubleshooting an issue like bad camera media.
tl;dr version: Use MD5 and save the log files to the drive as well.

It appears as a codec choice for the MOV container and you can encode them from Premiere, Adobe Media Encoder, or any other program that has access to Quicktime codecs.
I use it quite often between myself and editors both on Final Cut and on Avid… very versatile if you don’t mind the 1920×1080 limitation.

Similar question asked a few days ago that might turn up some Premiere-specific workarounds. Alternately, it would be easier to bring the shot into after effects and use two layers and a feathered mask with the pen tool

Nope, once it’s in a 30p timeline, for all intent and purpose that clip is now 30p… it’s dropping frames.
I would work slightly backwards. In your library/bin, right click and go to properties > interpret footage. Set your framerate to 29.97. This will play back the 60p footage slower; a natural slow motion. I would then time remap the portions that need to be faster. This is in contrast to you trying to time remap the slower portions. I think you’ll find the result more acceptable.

For a more high quality process, you could take the file, bring it into After Effects, interpret it as 23.976 to get some slow motion out of it, and then use the timewarp effect to bring you the rest of the way. Timewarp is based off of The Foundry’s Kronos effect and you can do things like interpolate extra motion blur and so on. Alternately, you could purchase the plugin Twixtor which does nearly the same thing but I find it to be more convincing for some footage.

Interpret footage is basically saying “take these frames and play them back at this speed”; it’s not adding or subtracting frames. This will create a natural slow motion without using time remapping/speed, but you’ll need to readjust your in and out points as they will shift after re-interpretation.
