A lot more info is needed for you to get any help. What are you trying to do, codecs, system setup etc?

Because H.264 is not an editing codec. Most of the time you will run into editing problems. You were lucky that you didn’t run into any issue while editing.

You didn’t lose any quality. Also you shot in H.264 not Bluray

What kind of footage are you using? Do your sequence settings match your clip seetings?

There is nothing else in the timeline. I’ve tried exporting with in and out points, in and out points and the clips selected, no in and out points, just the clips selected and ive tried all of that in a new sequence and new project

Are they in sync when watching them in Quicktime? Also what are your sequence settings in FCP?

After Effects is an effects program. If you want to edit clips together use an editing program like premiere, final cut, avid, vegas etc
