Yes…
Premiere will read the whole stack…even if you can’t see below….it assumes you are comping or layering them in some way.
you could split the clips below and right click “disable” them during the periods they aren’t exposed…
that should turn the reading off…(I think)
ProRes is efficient…but 4444? that’s pretty rich data still…and it sounds like you are accounting for an alpha channel you aren’t even using with that codec (the last 4 in 4444 RGB A)…
is 4444 really necessary for your work? maybe 422 is a fine choice for quality?

does this mean in the multicam viewer?
What is you playback resolution set to in you Program Monitor (in the wrench menu in the monitor). You may need to lower it a bit.
If you still can’t get there….
you can use the “render and replace” workflow to make a lower data rate proxy in line with your sources to cut with then switch the clips back to the full res for final out…

I just did some tinkering….
if you make a new sequence
go to the settings tab in the New Sequence window…
change audio master from stereo to “multichannel”
then it appears that you can put all your audio channels in there
when you use that as a nested clip on another sequence….
the multi-channel audio will be nested within one clip container in another sequence (although delegated to it’s own a multichannel track) if you double click it….it works like any other nested item…you step in and can make mods….
maybe that will help you…

Transparent’s are just clear video with no down stack processing capabilities…
adjustment layers with nothing applied are sorta the same…
but also have the down stack image processing…
so there must be some more overhead to deal with there for sure…
glad you are on a working path…I learn as much from these discussions as I tend to spout off. 🙂

Something like this:
1) You will need to duplicate your sequence in PPro that has the effects applied
2) in that duplicate sequence you will need to select all video, right click and do “render and replace” this will make new clips in the codec of your choice with the effects backed in and the amount of edit handles you specify
3) once that is done….you can export that sequnce as a FCP XML and that should carry to DaVinci for grading…

I’m not sure about the stutter…
do you need the burn in for output?
or do you like it for monitoring?
monitoring can be handled in overlay settings (wrench in program monitor)
output can be handled in effects tab of export window in ppro are AME.

Since you’ve already made the comps….
try this…
Do the render in AE and attach it to the comp as a proxy.
Now in PPro, the linked comp is still related to AE so you CAN go there and make changes, BUT…..it’s dealing with rendered DATA and not live unrendered data.
So you might have to do a timeline render in Ppro for smoothest playback…but it should be pretty painless…

sounds like a pretty good configuration.
The Nvidia card should be quite good.
I’ll let another expert chime in on the RAM but more certainly can’t hurt.
Some workflow questions:
1) is 422HQ absolutely necessary? maybe it’s a data rate issue with the amount of streams you are calling
2) what do you have your playback resolution set to in your program window?
3) What’s your Preview Set up to in the Sequence. If you set it to match your working Prores codec, those preview files generated for any renders you may do during working can be used during export (if you enable use previews), which can speed exports significantly.
