    AVID / Premiere guy here…

    Working in a DV .9 project.

    How do we get FCP to correctly interpret footage exported from After Effects as 648 x 480 square ?

    Or do they need to re-render it all as .9 (that would be a pain)

    It really should be re-rendered. When you drop the footage, as is, into a 720×480 sequence it will zoom in 112% and modify the aspect ratio, it will then need to be rendered.

    Right.
    The clip only won’t be rendered when the sequence is 648×480 Square pixels.
    Same must happens in AVID.
