When making your shape in Illustrator do you have the stroke set to outside aligned? Illustrator to AE strokes will only come in as a stroke if you keep your stroke set to center aligned.

Are you trying to bring in your stroke and fill as different layers?

Are you working with compound shapes in Illustrator? After Effects would interpret e.g. an “O” as 2 shapes: the outer ring including it’s fill, and the ring shape of the center “hole”.
