    How the heck do you do this?

    Here is what I did.

    I created a new comp.

    I imported the footage and then opened the 3d glasses effect.

    All I get are two boxes that rotate and if I render it out I just get black footage with blue squares that rotate.

    Huh?

    you need to point the effect to the footage you want to show left and right,

    you do this in your effect controls window (F3) here you have two selection boxes one for left view and one for right view select your footage there and it wil show up.
