    MPEG Streamclip (freeware) might be quicker and easier

    There are a zillion posts here on The Cow about MP4 generated by Flip Cams and many others of that ilk. Essentially, transcoding to ProRes will be your best bet, especially if the files are HD.

    Thanks David. So, either mp4 to .mov with Streamclip, or mp4 to ProRes with Compressor? Then I do my thing in FCP?

    All Quicktime files, including ProRes, are .mov files. So, whether you use Compressor MPEG Streamclip, ProRes is your best bet, especially as ProRes can be SD or HD.
