    I have a matte and fill of an image how can I make the image have a transparent background using motion 3

    Do you have a video clip and a Color Shape on another layer and you want to make the Color Shape transparent?

    You apply an image mask (Object > Image Mask) to the fill and drag the matte to the well in the HUD, setting it to Luminance.
