    I apologize for the very elementary question and what I’m sure will be a very basic answer that I am missing, but…

    I have two layers at the same position in 3-d space. I set one as the trrack matte. But the shadow that is coming off the pair is the shape of the un-matted image. How do I get the shadow to take the shape of the matted image?

    One thing to try is precomposing the layers that make up the track matte before activating their 3D switches, then in the main comp make this precomp a 3D layer. Now you only have a single layer which should cast the shadow you require.
