Titles “undo” Color Correction
Im working on a project in FCP and have done some color correction. The color correction works great, but once I add my lower 3rd(mov from AE with alpha Channel) and render it, the color correction seems to disappear. It still shows its CC if I double click the clip, but the effects of it are undone. Ive done this same thing on many projects before (CC and then add titles with an Alpha Channel) and it has never done this before. What is going on?

You might want to try and delete your render files for that sequence (Tools – Render Manager) and then re-render the sequence. Sometimes the old renders are incredibly persistent and hang around making your life a pain.
