I’m digitizing DVCPRO50 24p footage through AJA IO, SDI 23.98 fps. Some clips turn out fine, but some clips are stuttered. I’m capturing onto a LaCie 800 firewire drive that is only 50% full. I don’t understand why some clips turn out that way and some don’t. I have had some drop frame errors during capture as well. Should I even be capturing in 23.98 even though it wasn’t shot in advanced mode? I can’t figure this out! Thanks for anyone’s input!

Your combination of an IO and Firewire drive might be the problem. As far as I know, when using an IO you need an additional firewire card to run you media drive off of. The IO uses pretty much all of the firewire bandwith, giving you capture, droped frames, and playback problems.
