Need to output 4 tracks to DigiBeta. Have been doing this just fine for the last few months. Today for some reason tracks 3 & 4 will not output through 3 & 4. They will only go out on 1 & 2. Downmix is not switched on. What’s even stranger is that tracks 5 & 6, 7 & 8 etc. will go out on their correct channels. If I open an old sequence created with 6 channel mapping it works perfectly. So a temporary solution is just to duplicate the working sequence and cut an paste into it. Any ideas as to why this is happening? Yes have trashed prefs, restarted etc.

System has a Decklink Pro Card running FCP 5.1.2.

Sorry if this is obvious, but have you checked the channel mapping? Open the audio mixer, and right click on A3 and A4 in the left-hand column. This will tell you which channels they are being mixed down to, and you can change the assignment as required.
