stop motion tracking?

you just press the stop button in the tracking window ::)

seriously, that’s all there is to it…

I don’t seem to have a stop button, just analyze forward/back

are you using an old version of AE?
The tracker window, at least in the newer versions, has 4 buttons :

Analyse backwards 1 frame, analyse backwards, analyse forwards, analyse forwards 1 frame.

Whenever you press one of the middle two, it will turn into a stop button so you can stop it part way through.
