Get an Unmultiply effect such as Knoll Unmult or XMult and apply it to your layer in AE after the lensflare.

Sometimes the Blending mode Screen works to drop the black out. As Mylenium said, go to Red Giant software and download Knoll’s Unmult. It does a really splendid job.

Bring the picture into After Effects, apply the effect you want and export as a JPEG file, that’s all you need.

For more enteresting lens flare effects take a look at KNOLL LIGHT FACTORY from Red Giant.

They have about 40 differents lens effect and you can install them in Photoshop to.

    I hope it helps.

Oops1 I read the request wrong! I thought you wanted to remove the black from the lens flare. Yeah, go to RedGiant and get the Knoll Light factory. If you have the JPEG in AE, just apply the effect and render a 1-frame PNG sequence.

FYI: Photoshop used to have a plug-in called Axiom Flare Effects that used to do some wild lens flares, including some plasma-like stuff. Google it and see if you can get your hands on it for future work.
