Reassign different source media file to entire sequence while preserving all edits
I am a bit in-experienced to this all so forgive me if I use incorrect terminology or if I don’t appear to have a grasp on the concepts, I will do my best.
Here is the scenario:
We have Sony EX3 HDV footage that was shot in 1080i60 but is actually 23.98 w/pulldown added to get there. Quicktime or FCP does not actually show it as 23.98 and identifies it as 29.98. It was shot this way because we did a live webcast and when the EX3 outputs via firewire it has to use the HDV instead of the XDCAM codec. The EX3 was set to 24p when this was done. Here is the actual metadata of the source files:
1. The sequence was edited in a 29.97 timebase, it looks smooth on playback but also visibly looks interlaced on render and export. The sequence is using the HDV .mov files described above.
2. The finished sequence export (ProRes HQ) will not deinterlace with Compressor or Episode. Episode actually works with “smoother blending”, but looks blurry/soft. Compressor will deinterlace in the preview window if I add the deinterlaced filter in Compressor but crunching that turns it to garbage, it won’t do anything if I use the “frame controls” deinterlacing. – This tells me that pulldown was added and the file isn’t actually interlaced, it just needs its pulldown removed. #4 confirms this.
3. We made a 23.98 timebase sequence and copied everything from the 29.97 sequence, one section plays back great and it appears that FCP removes the pulldown, the other section looks very stuttery like there is a framerate mismatch, it is the same source file for the length of the sequence, they both have the same clip attributes and all numbers in the motion tab are whole numbers. I am lost as to why one section looks great and one section looks horrible, this issue could end right here if I knew the answer to this question (& could solve it).
4. Moving on though, a possible solution we have arrived at is to take the source HDV .mov files and remove the pulldown using compressor, which takes forever and makes enormous files, but it works. I take the source footage (HDV,Mpeg-2 .MOV) and remove the pulldown via compressor by using the “reverse telecine” setting in “frame controls” > “deinterlace”, the resulting file shows in QT as 23.98 and has no “interlaced look”.
5. And if I put that ProRes 23.98 file in a FCP 23.98 timeline it looks great, on render and export, and all the visible interlacing is gone. Actually, it looks even a bit better than the section that did work in #3, as the one in #3 had very mild edge stepping in some spots.
6. Now, it would be great if I could just right click on the file in the timeline and “reconnect media” but I can’t because FCP complains about file attribute mismatch or something like that which it probably has a good reason to do.
7. But that means I have to re-cut the entire sequence, there are 4 of them shot this way and they are all 60-90 mintes with hundreds of edits. And I really don’t want to have to do that. It is bad enough I have remove all the gaps that are left from going from 29.97 to 23.98.
8. So I need to reconnect this new file to all the edits that were made previously, I understand that the timebase is off and there will be missing frame here and there but that would get me close.
9. I contacted automatic duck and they said their software cannot do this.
Any ideas? Am I getting this all wrong or doing something wrong?

* This projects target is web and DVD so from what I understand is that 23.98p should work great to go to H.264 and MPEG-2 since both 480P(24) and 480P(30) formats are supported by the DVD-Video specification. Is this correct?
