quicktime conversion in FCP

I havent had any problems with this until recently, It Kinda happened out of the blue. Basicly, whenever I export using quicktime conversion in FCP the video renders, but none of the audio syncs up with the video and sometimes there are some visual glitches that arent in the timeline.
I’ve tried using a bunch of different codecs(animation,h264,mp4…), double checked the FPS, checked the source footage, re-captured,restarted the machine, ran software updates on quicktime and FCP and still got the same results. Another thing I noticed is that it wouldn’t register some of the things I chose in the settings before I rendered. For example I was trying to export using “perserve aspect ratio using:letterbox” and it would’nt render my video using letterbox which I’ve done many times before without any trouble.
My work around was to use the “export>quicktime movie…” option and the audio would be in sync and I could use quicktime pro to compress the way I wanted… but I shouldn’t have to do that.
I spent so much time, that I got pissed off and deleted both quicktime and FCP and reinstalled. I ran the updates on both and did a test render and ended up with the same problem. I deleted and reinstalled one more time without installing the 5.1.2 update and did a test again and quicktime conversion was able to produce a video with synced audio but I still was not able to get the video to render with letterbox. If it helps I’m currently using HDV (1440X1080) footage. I’ve been using it for a while while without any trouble and I’m assuming it started when I ran the 5.1.2 update.
I was hoping someone on this site more knowledgeable or that is aware of an issue like this would be able to help me out.

Are you using nested sequences? I’ve found issues with sync before using them. Not sure about everything else – perhaps someone more knowledgable than me can weigh in…
