ProRes renders and messes with framerate?

Final Cut 6.0.2I am editing a timeline that is 720p 23.98 fps. Apple ProRes (not HQ)
The footage is in this same configuration, it was converted using Compressor from .mov h264 files.I made some animations in After Effects, rendering to the same codec and settings, using 16 bit color space. 720p 23.98 fps. Apple ProRes (not HQ)
Stuff comes into the timeline perfectly, of course, no rendering needed. Mixes in with the footage no problem.
But when I apply ANY effect to the footage or in a track above it (causing a need for rendering), what happens is the framerate gets messed up and I notice the animation flowing with a sort of “pull-down” , so some frames are repeated…! The motion of course looks jumpy in this case, so I decided to post this question to find out why this is happening.
I am rendering the timeline using the same codec as sequence, full frame-rate and resolution, choosing to render all 10-bit in high-precision YUV material.
The strange part is that if I bring the AE animations into AE and try to apply an effect in AE and re-render out, the re-render (using identical codec) ALSO has this sort of pull-down / repetition of frames. Anyone know what is going on? It drives me crazy because I can’t adjust anything that I bring out of AE into FCP, like color correct or crop.
