Problems when importing After Effect files in Premiere Pro CS5.5 project

When processing my Canon 5D3 footage (renamed to mpg files) in Premiere Pro, followed by an h.264, HDTV 1080p 25fps export with standard settings (target bitrate 32Mbit/s, max. bitrate 40Mbit/s) except for a change to square pixel, eveything plays smooth as butter on my wmp, vlc and ps3, the latter via NAS stream.
When I stabilize some of the same clips in AE and re-import those as avi files, I have to go down to much lower bitrates or I get jittery footage on all players. I do not have the dynamic link option, since I got two stand alone programs.
I also tried quicktime png export and got render errors in PP. h.264 export out of AE results in the same effect as when exporting AE avi files to PP, jittery footage except for very low bitrates when rendered out of PP.
What am I doing wrong here? Original Canon footage, AE and PP settings seem to be correct and all the same, 1080p, 25fps, 48kHz etc..
The preview in PP is smooth with the AE avi files, just the render result is jittery.
I did one render out of my project, where it did work with the AE avi files and played nicely on my PS3, I have no clue why. If I watch this particular one, the Mbps info on the PS3 never goes higher than 100Mbps, with all the other renders it goes over 100Mbps and then it starts to get jittery. I have no clue what I have done differently with this particular render.PP and AE are both up to date.
Any advice would be greatly appreciated.
