Premiere Pro CS4 – Cannot encode Track Matte sequence!

I am having problems encoding a short 14 second sequence which contains a 4 second shot into which I have added a Track Matte. I have set up the matte correctly (track order) and it plays perfectly in preview. I can also easily export a single frame of this shot as a TIFF with no problem.
Whatever format I use in Adobe Media Encoder, it just will not encode the full shot with the Track Matte displayed, only the background shot is displayed. The matte itself is a black ellipse I created in the title generator and I have put this at the top of a three part stack, underneath this is the superimposed shot (which is just a darkened, black and white version of the background shot, so I can highlight in colour, a small part of the background shot for a couple of seconds). It is set as ‘Reverse’ and I have used ‘Matte: Alpha’ from the track matte options menu, as per the Adobe guide.
I have tried the 3 different methods for encoding to include the Alpha channel as per Adobe (https://help.adobe.com/en_US/PremierePro/4.0/WS2b635625315c8bcc1e63e3d1213c6c2363-8000.html) – which should therefore pick up and encode the whole shot including the track matte(?) – but with no joy!
Am I doing something wrong here – I am fairly new to this and this is the first time I have attempted track mattes so I stand by to be corrected.. 🙂

UPDATE!!!!
Okay okay I think I may have gone someway to finding out what the problem is here….it isn’t just the matte sequence that isn’t encoding….it’s all effects and colour corrections I have to all the clips!
None of the above are encoded into the output video so all I get is the untouched colours and no effects but all the shots!
It gets more confusing in that I can Dynamic Link to Encore, transcode it in there and all the colour correction and effects are encoded…..but not the whole sequence, only about half of it.
So, it is looking like a corrupted Premiere project file to me….can anyone offer any comments or advice on whether they think it is a corrupted project?
I suppose now I have no choice but to start from scratch and recut the thing again!
Is there a way of repairing a busted project file? Are all the effects and colour changes stored within another file that perhaps can be fixed. Or it may still be a problem with Adobe Media Encoder but as Encore includes the colour correction using AME I can’t imagine it being this!
GRRR I am so confused but really do think it’s a problem with the project file…

There is a tick box in the little settings tab (top right) of the AME export settings advanced bottom section. Tick the use rendered media bit (wording may differ) this way what you have rendered should be used in the export. It is odd and shouldn’t require this workaround, but hopefully it gets you on track until one of us works out the true problem… (may be a bug)

Thanks very for the tip – will check it out in the morning (very sleepy now, this ‘1 day job’ has now taken 3! :-s
I am currently on a borrowed system from a friend running Vista Ultimate 64bit and CS4 Master Collection, Premiere Pro CS4 4.1.0 (just the single 174MB update) and Media Encoder latest updates.
I have had no problems previously like this, I recently did a music video and there was about 100 times more going on and AME worked like a charm so I am really confused.
Will also try and re-encode a small section of a previous job to see if the effects and colouring are actually included in the encode.
Will report back and will also look for the tick box and try that.

Now then, the plots thickens! This morning I have tried the following:
1. Checked the ‘Use Preview Files’ option in the top right mini options menu in AME, as per your recommendation last night.
No joy..
2. I used some old footage which I know works fine and dropped a couple of new shots into a completely new project.
No joy..
So here I am now thinking it is not the project files but PPro CS4 not playing ball…. I upgraded this machine to Vista 64bit Ultimate to run 8GB of RAM, and before this, on Vista Ultimate 32bit, it worked fine (albeit slowly..) 🙂
I really am concerned as to what is happening here now, I re-installed CS4 last night and this has not done the trick – but I did not delete the Application Preferences from the Uninstall dialogue box options, do I really have to go and do this again and then completely re-configure all my apps…..sigh….?
Looking for inspiration…

SOLVED!
Well, in as much as a complete re-install of CS4! This was the only thing that fixed it – manually removed all registry entries, folders etc that were left over following regular un-install and hey presto all working again…..what a strange bug!

It would seem these problems occurred after trying to render out a Track Matte sequence and then PPro would not work again correctly…
hmmm – I will put it down to (kinda) lesson learnt.
