Premiere Pro CS4 – Cannot encode Track Matte sequence!

I am having problems encoding a short 14 second sequence which contains a 4 second shot into which I have added a Track Matte. I have set up the matte correctly (track order) and it plays perfectly in preview. I can also easily export a single frame of this shot as a TIFF with no problem.
Whatever format I use in Adobe Media Encoder, it just will not encode the full shot with the Track Matte displayed, only the background shot is displayed. The matte itself is a black ellipse I created in the title generator and I have put this at the top of a three part stack, underneath this is the superimposed shot (which is just a darkened, black and white version of the background shot, so I can highlight in colour, a small part of the background shot for a couple of seconds). It is set as ‘Reverse’ and I have used ‘Matte: Alpha’ from the track matte options menu, as per the Adobe guide.
I have tried the 3 different methods for encoding to include the Alpha channel as per Adobe (https://help.adobe.com/en_US/PremierePro/4.0/WS2b635625315c8bcc1e63e3d1213c6c2363-8000.html) – which should therefore pick up and encode the whole shot including the track matte(?) – but with no joy!
Am I doing something wrong here – I am fairly new to this and this is the first time I have attempted track mattes so I stand by to be corrected.. 🙂
