I just had a thing in CS4 where an audio track in a Pre-Comp was higher than the same track in the master Comp. This was shown in the audio tab levels (as well as through speakers!)

I think I fixed it by changing the resolution from Auto to Full and back again.

    Is this a known glitch?

Worth looking out for and checking.

Any advice on how to trust the levels in After Efects?

I do not think you should trust the levels in AE- it’s not an app meant for audio. Fix and check your audio in Premiere, FCP or any other editing program.
